In NieR-series his sexual orientation (unlike info about replicant Kaine's gender) doesn't matter for plot, for character development or relationship with others. In first game Emil was just small boy. It was too early for him to think about such things. And after all magic experiments and trashformations happened with him then Emil became such weird being so calling him gay is just needless overkill.
